Linux reboot vs Manual reboot

We are using fit-PC2 with Linux OS.
The unit is using an internet via 3G cellular modem.
We have defined an automatic Linux reboot twice a day in order to make sure that its up and running.
We realized that the automatic reboot does not reactivate the 3G modem and only manual reboot (by plugin AC out and in again) does the job.
I would like to know what is the difference between automatic Linux restart and manual restart ?
What should be done in order to get the same result also with the Linux reboot ???
