Audio glitches on Mint 9

I installed Mint 9 on a new SSD using the instructions on this forum, disabled visual effects and installed all available updates. Previously I had Ubuntu 9.10 on a hard drive (as supplied).
Since installing Mint I'm getting audio glitches which sound like it's skipped a fraction of a second of the playback. So far I've had them in iPlayer and Rhythmbox (playing flac from an external drive). Sometimes they are frequent - once every 30 seconds or more, sometimes less so (once or twice when listening to an album). I've currently mostly given up on using the fit-pc to play audio.
Any suggestions on the cause or ways to troubleshoot the problem?
