Wake-on-LAN causes shutdown to reboot

Hi,
When I boot my IPC2 i5 using Wake-on-LAN, it boots fine.
When I come to shut the IPC2 box down (with any method, from GUI or terminal, shutdown or halt), it instead reboots.
I have read that this may be due to a number of things, including Boot-on--USB. Is there a way to disable this in the BIOS? I can't find an option.
Adding apci=noirq in the grub configuration made no difference, which was also suggested.
I am running CentOS 7.1.1503 with KDE GUI.
