I got my fitlet2 from Compulab in july 2018 I downloaded Debian 9 - Stretch and installed it. don't know the bios-version, nor the booting mode. it simply works. the only thing I have found, is that it does not boot, when it has been powered down, without disconnecting the power-supply. my solution ...

after reading this topic carefully, I wonder if you did install the specific Intel firmware.
another point is the kernel you use.
I am running Debian 9.5 which has a much older kernel.
but all usb-ports are working.
may be you could prepare a bootable usb-stick with Debian and see where it gets you.

But on my fitlet2 the external USB-hard-drive stays powered, as long as it is connected. really ?? I got my Mintbox with Mint installed, like we all did. as I am used to Raspbian, I installed Debian 9 on my Mintbox. and my external usbhdd goes to sleep, even when the machine itself is still running...

well, I have installed Debian 9 on my Fitlet2, without any problems.
apart from the boot-order, I did not change anything in the BIOS.

are you sure your usb-sticks are bootable ??
I have made an usb-stick 2.0 with Debain, booted from it and did the installation.

Fitlet 2 comes pre-loaded with Mint Linux.
Nonetheless the BIOS is set to Windows.
is there a special reason to do this ??
and what would be the difference to set it to Linux ??
