I have upgraded the BIOS following http://www.fit-pc.com/wiki/index.php/Fi ... IOS_Update. The update was succesful. In the new BIOS aggressive power management is disabled by default. The ticking noise is gone (enabling aggressive power management brings the noise back).

Thanks jens, do you remember exactly which option in which menu did you turn off ? My understanding is that upgrading from SCT_2.1.0.333_7 to SCT_2.1.0.333_8 would allow enabling aggressive power management. I am using a fit-PC3 low power as an audio server. It is related to the mini PCIe module used in general. Power management less probable as if it had, it would not be able to operate properly. It could be related to operating temperatures and the fact that the device temperature increased with time, but T40E processor is relatively low power device...
