Solution found (very linux specific): It seems to be related to the power saving features for USB in Linux. What lead me to the solution was that I got a lot of messages like usb 3-1.6: reset high-speed USB device number 4 using ehci-pci in the log (which was slowing down the backgammon game gnubg!!...

Update: The issue does not show up when using Windows 10.
I assume it is a Linux problem, so I will re-post my question there.

This option in the BIOS was added exactly to solve the noise issue. Sorry, no, I do not know to save the old BIOS, but as far as I have noticed the new BIOS works just fine.

It is long ago I updated the BIOS on my my fitpc3, but after doing so and turning
the aggressive power saving off, I could no longer hear the noise. Note that it also makes the device use more power.
